I saw the suggestion about concurrent upgrades as I arrived here to post this one instead.
How about a limited upgrade queue list where a player could have a small limited number of buildings on a list that would upgrade one-by-one as the previous one was completed.
The upgrade would only proceed if there where sufficient quantities of the required items on hand when the upgrade begins. If not, it would skip to the next on the list or stop.
There have been a few times when a building I've been upgrading completes its cycle in the middle of the night when I may not be around and I waste time by not getting my next building upgrading right away.
I'd be happy with a small queue list of 2-3 buildings.
