Have you dedicated the shrines to a specific god? In my experience, priests don't seem to open a shrine unless its dedicated to a specific god.

I don't think its a bug. Having had the same problem when I played Nekhen, I'm 90% sure the problem is that the laborers won't quarry a stele until you've placed a base for it in the city. Select a stele, place the base and once the bricklayers have built it, a laborer should quarry it. :)
